Wow Brad. I watched both videos and they were painful to watch and listen to. Being as you have the clutch off have you tried to spin it with just the flywheel on? If so and the noise is still there it looks like a rebuild. Possible broken ring scrubbing on a dry cylinder wall.
The pilot bushing just holds the front shaft of the tranny in place and doubtful that it would cause the noise. They're really easy to take out. Just fill the hole with thick wheel bearing grease and stick a dowel the same size as the hole and smack it with a hammer. Larry
