If the top of the cylinder had a ridge big enough for rings to hit and make noisy, you got way more problems then you think!!! Also, you would hear all six, not just one of them.
Change out the rod bolt, and see what happens.
When it comes time to start her back up, get a few people around so they can pinpoint the problem area as well as you. Joe
