There is a difference from left to right depending on heater and hose selection. If you use the bushing to make the hoses all large then no it does not matter. If you have and Air-Flow heater than the small vent is on the driver side. If you have a recirculating heater the small hose is on the passenger side (this information is gleaned from installation instructions).
