For now, hook it up without the extra run wire and make sure it all works. As a test, you can hook up both #1 & #2 terminals to the main battery terminal, that will tell you if the internals of the alternator work. If it chargers, move the #1 wire to ignition source or Charge light in the dash cluster as you have it drawn.
