I don't think you have any extra holes if you are talking keeping it original.

Your photos confirm that you had a non-1954-GM-truck heater. The heater valve is not original, and the GM heater-unit that used a valve would have mounted differently to the firewall.
What heater will you be putting in the truck? Sorry about my error on the heater. The holes in the cowl looked odd. You do have a 53-55 deluxe heater.
