This is probably a stoopid question but is it okay to sandblast a harmonic balancer if it's off the engine?

Don't see why not.. The only thing I would be tempted to do is put some old bolts in the threads,unless you are going to 'chase them with a tap afterwards.
The blast media shouldn't affect the rubber.

i've sandblasted a fair bit of stuff but i always used silica sand, which doesn't damage the threads i would just recomend you blow them out with compressed air, i'd be a bit concerned about the rubber but ususally silica sand doesn't affect rubber unless you hold the nozzle close and for an extended period
