When I replace the floor with new patch panels I also plan to replace the front bolts that attach the cab to the frame. Here is the question since the floor on my truck is gone... I can't tell if the cab mount bolts go through the floor or does the florr cover them???

yes theres a big metal cup that goes under the bolt if you order a cab mount kit you will get that part and new bolts

One question if you have new floor panels have you ordered the cab support panels that go under them? It sounds like yours may be missing, you want to do this work first if you can. it is much easier to weld these on with the replacement panels out of the truck.
