If you have to drill them out you can always move up in size just a bit and use a pan head. It won't be counter sunk but if it means saving a door its worth its worth it.
Keep the penetrating oil sprayed on them for a day or two. Heck spray it down the inside of the door by sticking a "straw" down the window slot and soak it good. let us know how you make out......
