There is also a small shifter for your speedo cable mounted between the tranny and frame just underneath your cab. It may be what is causing the noises when shifting. Or it could be noise traveling up the driveshaft from the rear axle.
Try disconnecting the speedo cable from the tranny and see if the noise goes away when shifting from low to high maybe?
