I have always put the "Bondo" over bare metal. I don't trust putting it over the primer. If you use 40 grit sanding disks on the bare metal then apply the filler, it will still be stuck to that fender long after we are all dead and gone. Then, (like DustyG says) I use the body putty over the primer to fill the small imperfections.
