I will be using 2K epoxy primer. The clean metal is getting some light surface rust and/or finger prints. What should I use to clean off the light rust before painting?

AFTER Proper Neutralization of the acid. That DOES NOT mean squirting baking soda over it or letting it dry over night and then painting over it.
As mentioned above, check with your manufacturer as to their procedure, some brands won't matter and some will.
