Somebody give me a step by step on this...Just to make it clear...the little flap inside when it's closed the choke is open and when the flap is open the choke is closed..right..I feel kind of stupid right now...

When the flap inside the carb is closed the choke is closed, chokeing the air and inriching the fuel to the engine. If when the choke is open and the engine won't settle down start looking for a vacuum leak.

Get some carb or brake cleaner, the good stuff not water based. Start you enging and spray in samall squirts around where you would expect a vacuum leak to be. The carb base, the thru-shafts of the carb, etc. When you hit the leak with the spray the engine RPM's will pick up for several seconds. Just be careful with the carb spray as it is hard on you and fresh paint.

There's an idle adjustment screw, the one that comes in contact with the linkage, that you can adjust to bring the idle down.

Did I put the new butterfly somehow backwards on the old base? Because the idle screw doesn't really make a difference? Which way you turn it.

My throttle arm has two holes...I think if I put the arm int he higher hole this will the solve the probem because it is leaving my butterfly wide open....that makes sense...

I don't know how the Rochesters behave, but my Carter W-1 opens the throttle when you pull the choke.
This is, AFAIK, normal behavior.
