I think you figured you application out, but for others, the "rubber seal" is simply a dust boot (if I have what you are talking about correct). The extension rod can be unscrewed from the master cylinder "plunger" and shortened. I shortened the extension to ensure the jamb nut was not forced past the dust boot.
