Does any one know if the outside bottom gasket should cover up the small port on the base or not? The gasket supplied in the rebuild kit covers it.

Absolutely not. There must be acsess for the vacuum in the manifold to reach that hole. Cut a little hunk out of the gasket so it will reach the inside of the manifold.
