This certainly isn't gospel, but my experience with this type of situation is.....it can be deceiving. If your circuits are fused properly, which they should be with a new harness, I would energize the system and see what happens.
Sometimes, you can get yourself "pre-confused" with checks of this nature. Good luck and be sure to report back on the results of your work.
