What has happened is you hacked up your wiring system by installing relays where they are not necessary. Also, the flasher should be connected to the input of the turn signal switch, not the brake light switch. Brake wire should not be spliced to any other circuit.
Sounds like you need someone who knows about electric circuits to look at this in person to see what all has been done to it so he can determine how to fix it.
