Assuming you didn't have this problem before? I dont see how a torque tube drive train can be out of alignment, 3/8" isn't much when you consider the distance from the rear axle to tranny. A little slop in the rear spring bushings, and worn motor mounts could change your alignment quite a bit. Hang in there and one of the wiser bolters will come up with an answer.
