I can see the outline of the filler puddy under the primer.
It sounds like you have not sanded (and feathered) the filler. Either sand it down; or, rough it up and add more filler, extending beyond the work/repair area - then sand it down. A high-build primer should then fill pin-holes and other imperfections. You will then have to sand again.
