Twice this happened to me. The first was with an old Toyota 4x4. I changed the fuel filter and it was cured. You said the filter was good so you might have a block in the line or problems in the carb like wrenchbender said. The other time was with my Chevy Tahoe. One of the spark plugs (brand new) had a crack in the insulation and fired intermittently. It took me 2 weeks before I caught a glimpse of an arc flash when it was getting dark outside. Good thing I did, because I was about to blow a few hundred bucks on a new distributer and wires.
