There have been a lot of threads on this subject The hood alignment is the bane of AD owners. Look at old original pictures of these trucks and some of the finest show rigs out there and the hood alignment is not perfect. I loved one person's comment here, "This is why I always show my truck with the hood up." Read the instructions, find some patience and spend some lengthly quality time with your truck. At some point I think most folks get to "good enough."
