The bell housings were not machined 100% accurate, so being a few thousands out is not unheard of. Thrust bearings are important, but being inline and parallel will make it all work better. One cannot get it perfect, but if you have the time, why not. The owner of the Pontiac took pictures of the dial indicator readings for his warranty, they required the alignment as part of the warranty.
