You don't want or need to weld these cross members. They should be removable. There is no special procedure for bolting them on. Just drill and bolt. Gr 5 hardware. Obviously if the cross member already has holes, you use them to mark frame.
It seems the discussion is mostly premature to mock up. It will all be evident then as to what is best. Leave all things as they are until motor and trans are slung into approx location for the first time. You will take out and install several times. Your ideas are good.
