If the noise stops when coasting in neutral, look for needle bearing problems at the cluster gear, and/or a bad ball bearing at the input shaft. I'd make a guess it's the cluster gear needle bearings. You could try dropping the cover plate off where a PTO would mount, and see if there's any end shake or up and down play in the cluster gear.
