I can't see anything with the main brg. bores being a problem, this engine ran for years the way it is. sounds like the crank was turned and maybe the rear main didn't get turned to the proper size. just for kicks I would try another cap but be sure to carefully measure the bore all around, measure the crank all around, then measure a new bearing. now you should be able to figure your running clearance.
