Book says to have intake closed then rotate 30 degrees till ball lines up with pointer. I'm doing this by hand. Firing order 1 5 3 6 2 4. Are pistons 1 3 2 TDC at the same time? Because when I have the #1 intake closed it is more like 120 degrees before the ball lines up with the pointer. | | |

It seems like you might be making this harder than it needs to be. The assumption will be that the flywheel is installed correctly to indicate TDC with the ball and pointer when it should. If you make this assumption, then when #1 plug is pulled out, a finger is held over the hole and air rushes by as the piston comes to the top of its compression stroke, the ball will become visible in the peep hole, and you can manually pull it to perfect alignment with the pointer.
Does this accomplish what you want or have I missed the thrust of your question.

As the exhaust closes and the intake begins to open, #1 will be coming up toward TDC on the compression stroke. Cylinders reach TDC in pairs, 1&6, 2&5, and 3&4. They're just 360 degrees apart in the 4-stroke cycle, one on top of the exhaust stroke, and the other one on TDC of the compression stroke. It's also an excellent way to find TDC for valve adjustment.
