Not a bad idea at all,in fact Mercedes/Dodge Sprinter vans have a flexible sealer between their side panels at the joins. (Neatly done of course!)

Done it that way once...kinda takes a while but looks really cool!! The bolts holding the fenders will be the same color but still looks tight.. good luck
