I am going to completely re-wire my '66 with a EZ Wire harness, yanked out all the stock stuff already. Also on the electrical worklist is testing and possibly replacing the old alternator...This seems like it might be the perfect time to ditch the regulator and go with an internally regulated unit. Is it as simple as getting one and replacing the old one? I'm not sure exactly what the alternator circuit on the EZ wire harness is like, but it should be easy to adapt to lose the regulator I think...Also, any suggestions on what alternator to use? The engine is a 250, so I'm thinking an internally regulated unit from a later 250 should bolt right in, correct?

I suppose it makes no difference - until it breaks. An external regulator is much easier to troubleshoot and replace. Probably cheaper too.

how about a Delco 10SI alternator. It's an internally regulated 63A unit fitted to early 70s Chevys. Should be an easy install on your motor I would think. they're simple and cheap to rebuild too if something does go wrong.
