Just did it the other day. Real pain in the rear to do this job. It only took me 45 minutes but I had to replace a broken window so I didn't have to be careful about it. Follow the procedures as outlined in the link above. The real manual has more pictures to look at, so the link above may get a little confusing without the extra diagrams. Take off door handles, sheet metal portion in middle of door, screws above and to the side of glass, trim surrounding top of windows, two weatherstrip panels: 1 on inside and 1 on outside of window but in the door (these sort of snug the glass as it moves up or down), and I'm sure there are a few more screws that need to be removed. With the window all the way up, or close to it, you can remove the glass screws (2 of them).
The hardest part is actually pulling the window portion out. It is very tight! Pulling my old glass out, i beat it with a mallet and somehow wiggled it out. Inserting the new glass is a little easier because you can push down on the window and you have more leverage.
Doing all this carefully is the only way to prevent damage on the new window. Maybe putting tape on the lower portion of the window would help (this is where you need a screwdriver to pry the weatherstrip panels).
