Apologies for the million questions...my brake pedal wiggles and binds on my '46. The clutch is smooth after some grease, but the brake is no better. Looks like new bushings are available to take up the slack.
1.) To remove the pedal from the base assembly, do I knock out this pin circled in the picture? From the top, or bottom?
2.) Is this doable while leaving the assembly bolted to the bellhousing?

It looks to me that the only issue with leaving the assembly bolted to the bellhousing is if there's enough room to get the pedal shaft out far enough to release the pedal. And then maybe to push it back in place. I don't know how tight the shaft would be in the mount. Can you see if the pin goes all the way through? If it does, it's probably a cylindrical pin, not tapered.
I'm just spitballing from looking at your picture. You'll have to confirm it'll work, being hands-on.
