Black urethane top coat over light grey primer has flecks of primer showing through top coat. Is there a sealer to prevent this?

It might not be a problem with the primer, did you use a wax and grease remover prior to the topcoat, if the it's been in primer for awhile you may have some oil or silicone on the primer from other activity.
