I've got disc brakes fitted from a mustang 2 all round. Nothing's hooked up yet, there's no brake pipes. I've got the large brake master cylinder / servo fitted to the bulk head under the bonnet. Is it ok to use this with this setup? If so which of the 2 outlets is to supply the rear brakes? Many thanks

Assuming the M/C is correct for a 4 wheel disc set up the front ports (furthest from the servo) should go to the front brakes, there should also be a bias compensator for the rears, this stops the back brakes from locking up before the fronts in the event of an emergency stop.
Given the location of the master cylinder on the bulkhead/firewall you shouldn't need additional residual valves.(These get used when the M/C is in the original location, under the floor to avoid drain back when not in use.
