Redundant ground wires are your friends.
It sounds like the power is being shunted off the signal switch when the headlights are on; perhaps you selected the wrong tab on the headlight switch to tap the signals? If all else fails, you may want to run a dedicated hot lead off the ignition switch to isolate the turn signals.
