At only 3 volts - I assume this was open circuit - it sounds to me like that is on tired battery. I would guess you have a cell reversed.
Put a different battery in it and see how that works.
A shorted cell would in effect be only 5 cells so charging with a "6 supply" is going to draw a heavier current.
