Tightening a nut on the stud to straighten it will strip the threads of the nut or stud before it does what you want.
Place the nut on the stud and TAP, repeat TAP, with a 10 pound hammer. Don't wack it. Small taps is all it takes and keep checking for fit. It will move ever so slightly and you won't damage anything.
