Unless you are going to do an absolutely "bone stock" restoration, I'd bet that the value of the truck would be more with the 261 engine. If you are really worried about the diminished future value, just keep an eye out for a used 216 engine (with correct casting numbers), so you have it available if you ever sell the "restored" truck.
