Update: The BATT terminal of my alternator was shorting to ground. The threaded post was broken inside the alternator. So I just replaced the alternator and the fusible link, and connected the battery and... no smoke! I love the smell of no smoke.
I've got some other little things to figure out, but at least this one was easy.
