the trans cross member shouldn't be there, the trans is meant to 'hang' off the bellhousing, which is the rear motor mount, having the assembly [engine/trans] attached at 3 places isn't good .... rather than boxing rotten channels you should consider finding a good frame - also the bed cross sills should be replaced .... sorry for the bad news
