could scratch, not will scratch, no "clearly" involved ... just takes more care to assemble things after painting, and a bit of pressure to spread the top opening a bit
do it the way the factory did, paint subassemblies before assembly, your truck didn't come new with scratches from installing the vent assembly .... look in the shop manual
