I am not exactly sure what you are measuring, but the transmission tail shaft should be center of the truck. On hypoid rears, the pinion shaft enters to the down low and a little off the center line to the passenger side. There is really nothing to measure as long as both ends fit. The rear end housing is mounted with hinges to the springs which allow it to move a little. Unless I am completely missing the point, what you describe is completely normal.
