Troy: Sorry, I have been out for a while. Glad the troops emailed information back to you. Have you figured out how to mount the bed? Like red58 said, the bed does not mount to the crossmembers, just the frame rails. If the top of your tank is above the frame rails, there may be a problem with interference between the tank and cross sills of the bed. 63 cross sills actually are spaced above the frame about 1" so as long as the tank is between the frame rails, the bed should mount as stock. Many people use the 8 rubber pads under the cross sills where they sit on the frame rails, but the rubber pads are not included in the bolt kits you mentioned. Pads are purchased separately or you can use webbing or rubber and make your own.
Removing a cross member may weaken the frame. Have you added a separate reinforcing member to take its place. I welded a 2 X 4 tubing between the frame rails at the very rear to strengthen my 59 frame. It is not near as beefy as the 63 frame and needed help.
