If you're hearing that noise while driving, it might not be the pilot bushing. The crank, flywheel, clutch, and tranny input shaft are all in lockstep when the clutch is engaged. Pilot bushings and clutches usually make racket when you push the clutch pedal in.
It might be the TO bearing, linkage, fork, or tranny input bearing. Notice any wobble in the input shaft when you had it out? Or maybe its just the tranny bolts falling out of the bellhousing. Some trucks just need to tinkle.
