Like Martin said, give it some time. I had the same issue a couple years ago, I can't say exactly how long it took for the new gaskets to conform properly but it was a few months. All's good now.
As hard as it is to believe, with the new gaskets and other steps taken to quite and seal the cab, I now have to roll a window down in order to close the doors so they latch properly. Who'd have imagined.
