I have a 4 speed in my 42 1/2 ton and it does the same thing. It has done that for 15+ years without issue. I assumed it is because shafts are still spinning after you push the clutch in.

When coming to a stop, I have learned to drop the tranny into second (my usual starting gear) when I drop below 5 mph. The tranny and engine at idle are synchronized at that speed and then you don't get the gear clash.
