With the tranny out you should be able to run it through the gears by hand,by turning the input shaft and making sure the output is locked in and turning in each gear. Or driveline out/tire off the ground,put in each gear to make sure it engages. If it spins freely in gear and neutral the input shaft is not engaging the clutch, or the pressure plate is not holding.
