I have a 56 shortbox stepside that did not come with a box. I found a box off a 55 2nd series. When I put the box on my frame nothing lined up. The box fits great, but.... Here is a run down of how far off they are:
Far rear mounts are out too far, roughly 4".
2nd set of mounts closest to the rear, are outside 3".
3rd set of mounts rest right beside the frame to outside.
4th set, closest to cab, are outside by 3" roughly.

Is this a common issue? How terrible is it to just drill new holes to match the frame?

If you can make it work you can redrill, but those differences are huge in my mind. A quick check on the Mar-K site shows different part numbers for replacement parts for those two beds.
But, it's your truck.

Looks like you have a bed off a 60-62 GM which has a wider frame than the 56. You will also find the cross sills not matching up with the frame holes as measured front to back in addition to the side to side mis-match. Our article on bedside interchange http://www.mar-k.com/bed_side_interchange_gm.aspx might help sort it out. The parts needed to make this right are available. It is not an easy fix.
