I have a 250 six in a Chevy pickup, I put on a dual Offy manifold and a couple of Carter Weber carbs form Langdon Stovebolt. I also bought his dual carb linkage kit.

The directions that came with the carbs said to mount them with the choke side towards the firewall, which I did. That puts the throttle operation side to side relative to the truck and engine, that is the throttle lever needs to be pulled towards the left front fender.

The pedal linkage at the firewall moves forward and backwards. I am getting ready to make a throttle linkage, and it would be a lot easier to make if I turned the carbs 90 deg so the throttle moved fore and aft like the pedal....Is there any reason that the carbs need to be turned a specific direction (assuming they physically fit)?

Discussions like this usually revolve around the the float bowl position with some thinking the bowls should face in towards the head as opposed to fore and aft.If they were fore and aft the concern is they drain too quickly on acceleration. I don't think the choke direction is important as the bowl position. Also, looking at Tom's 2 carb linkage kit, will it work through the main connecting shaft if the carbs are turned 90 deg?

No, if I turned it I would ditch the linkage kit and make it up custom.

If I leave it, I'll probably use a throttle cable vs. a solid linkage.

Carb orientation is not really a big factor, especially carbs with small bowl surface area. Drag race guys run their big Holleys crosswise and roundy car run theirs lengthwise. When every car had a carburetor there were a lot of them being driven in places like San Francisco where the carb was many times at a severe angle with no problem. I'd bet these angles caused more stacking of the gas in the bowl towards one direction or another than any slosh you'd get from repositioning the carb.
