Can I hurt the generator by running the engine with the generator not hooked up?

Just disconnect all the wires, and the generator will act like an idler. Of course, the battery will die before too long, especially if any accessories other than the ignition are turned on.

For short time it will be OK. If you run it very long like that it will wear out the brushes.
