Does it matter which heater hose goes to the intake manifold or water pump. 53 chevy 1/2 ton 350 crate engine.

not really - might be marginally more efficient if the water in goes to the highest heater fitting and the return goes to the lower one, but not so you'd notice smile

Won,t hurt if you change them around every few years.This reverse flushes the heater core and keeps it clean grin grin
