Bought a Carter YF 2100S carb at a swap meet and sent it off to be professionally rebuilt. It came back looking beautiful. Went to install it on my ‘54 235 and it wouldn’t fit. Turns out it fits a 216. Did Carter make two versions of the YF 2100S? I thought it was made for the 235. If so, I guess someone replaced the throttle body with one that fits a 216. Thoughts?

A professional rebuilder would have checked ALL parts and compared each with the respective model Carter specification sheet. In my opinion you are due a reimbursement of some percentage.
"Adding CFM to a truck will only help at engine speeds you don't want to use." "I found there was nothing to gain beyond 400 CFM."
To the best of my knowledge on the Carter YF 2100s throttle body, the SAE size 2 should fit a 216 and the SAE 3 should fit most of the 235s. The #2 has a 2 11/16" center to center stud measurement. The #3 is a 2 15/16" center to center stud measurement on the throttle body. Carb King and Jon G have some really informative information on the Carter YFs.
There are numbers cast into the throttle body. I can't see them on your images. Please tell me what they are and we can move toward solving the mystery. I'm away for a while and don't have my Carter notes, but working only from memory I think the 235 carburetor should show 788 and the 216 should show 630. If an incorrect throttle body was put on a 2100s I'm sad to say you may have a "frankencarburetor" made by somebody who had a 2100s float bowl, possibly a matching air horn and a 216 throttle body. A couple of years ago I bought a couple of Carter YF models which suffered broken throttle body flanges (either from being dropped or tossed I suspect) and had a great deal of difficulty finding parts carburetors. I think I have a throttle body which might work for you, however it is on a complete carburetor (with manual choke) made for the 230 Chevy.

PS...I agree with bouymaker 100%. No professional rebuilder would have overlooked an incorrect throttle body on any carburetor. I'd be talking to that person/company/whatever tout de suite.
