It's standard practice to re-polarize the generator when replacing the regulator. Flash the "Armature" wire to the "Battery" terminal for a moment, which sends a jolt of current through the generator armature. Pretty good system, when everything works right. The main advantage to an alternator is an increased charge rate at idle/low speed, and it's self-regulating on current output.
